Messy pranks aren't her style, anyway, and she primarily targets other students and sometimes a teacher who gave her too much homework. ...But then she's also prone to getting into trouble so some pranks might have unintended messy aftereffects?

If they're not mean, and they're not messy, then Matthew generally won't be too fussed! he's not a teacher; he doesn't have to worry about discipline, thank god

A thought does occur to me, though - does the Orphan Trio spend a lot of time exploring the castle / secret passageways and the like? Since I figure Matthew probably uses them a bit just in the process of doing his job. They could possibly have run into him a few times that way.

I would assume they do! ...And probably find new exciting passageways or rooms with a monster on the other side at times.

There are indeed a lot of secret passageways :P No one knows them all, so there's plenty of exploring room there

There's probably lots of old magical artworks that do all sorts of strange things hidden in them

I'm sure the orphans in general wander around those secret passageways way too often for their own good.
